I believe the proper way to customize GNOME Shell is by extensions. You'd basically be doing the same without having to extract compiled js files and using hacky scripts. Have you tried that route yet?

^Sure. For example, there is an extension that removes the rounded panel corners, but I don't see anything hacky about just removing it via gtk.css. As far as the messageTray timeout, I haven't seen anything for that.
