Alrighty, after fidgeting with a few settings I finally got my TV connected and working, but I have run into a couple problems.
1) The main problem is that when I open programs they often open on the wrong screen (the TV) which is a problem because I can't see the TV from my desk and am mainly wanting it hooked up for watching videos. Is there any quick solution to this, and what might be causing this behavior?
2) My conky is also appearing on the TV, which i am guessing due to that fact that it is set to the right of my monitor. What should I change to get it on my monitor?

okay, I decided just to go with cloning the screen rather than having it to the right to solve those problems.
Now my only problem is getting the picture to fit the tv screen completely when watching a movie. My TV has a smaller resolution than my monitor and I only get the upper left portion of the screen. Is there any way to get full screen mode to fit the TV properly?

Firstly, I am new to #! and have to say I like it A LOT..
I've been lurking on the forum for a few days, and I like the sense of
community and support here.
Now I'm having the exact same issue as the OP.
I have a CRT and TV.
CRT is 0
TV is 1
I managed to get conky on the CRT (just as the OP it started out on the tv)
One problem though I can't remember how 
I also had the same issue with the Terminator window on my desktop it appeared on my TV, but by adjusting the XOFF in autostart i got that on my CRT
I tried following the advice in http://ubuntuforums.org/archive/index.php/t-365254.html
to no avail. EVERY new application I open goes to the TV.
Now normally I wouldn't mind having to move it, were it not for the fact I only use the TV to watch movies.
The rest of the time my wife watches TV on it so I can't get to the windows.
If anyone has any suggestions I would be very grateful

why not using
xrandr --output TV --off
and just enabled it when you want.

That is a possibility.
Right now my workaround is to have a different X session on the TV.
And in itself that works fine
On the other hand it's becoming a thing of principle 
There has to be a reason this is happening. And there has to be a solution

This doesnt solve the problem but might make things work alittle better if you havent found an answer:
There’s a simple trick to get around this. First make sure you’ve alt-tabbed to the window, or clicked on it once to bring it into focus. Then right-click on the taskbar and choose Move
At this point, you should notice that your cursor changes to the “Move” cursor, but you still can’t move anything.
Just hit any one of the arrow keys (Left, Right, Down, Up), move your mouse, and the window should magically “pop” back onto the screen.
Note: For keyboard savvy people, you can just alt-tab to the window, use Alt+Space, then M, then Arrow key, and then move your mouse.
This should work on any version of Windows. It’s really amazing how many people are not aware of this little trick.
Update: Note that you can also right-click on the taskbar and choose to Cascade your open windows, which will often help bring the windows back onto the screen.
