I'm having the same problem on a macbook using an nvidia 9400m.  I found that by disabling the anti-aliasing font,

use_xft no

, that I minimized the frequency of the flickering.  I didn't want to turn of xinerama because then I can't use two desktops.  This is the best that I can come up with.
