Things have worked with Java out of the box for a looong time in Debian.
Try installing the OpenJDK (The Sun/Oracle on is in the nonfree repos) from the repos,  It will put everything where it should be.  Then use the -javadir option.
When you install things on your own, then it's up to you to sort out where they go.
If that still fails, then the installer is the problem.  Contact your rep. (if you have one)
