You have to add the Debian multimedia repositories
Add those lines to your sources.list.
## DEBIAN MULTIMEDIA deb http://www.debian-multimedia.org stable main non-free
After that you need the keyring because to verify that the repository is a trusted one.
apt-get update && apt-get install debian-multimedia-keyring
apt-get install handbrake

Handbrake-gtk and cli was there,it worked,thanks.
Just installed Handbrake today [2012-03-14] and everything still works. Not sure if the previous version of Stadler was used or not...
The repo has changed under Waldorf;
deb http://www.deb-multimedia.org wheezy main non-free
Thus says Debian... http://deb-multimedia.org/
sudo apt-get install deb-multimedia-keyring
sudo apt-get update
sudo apt-get install handbrake-gtk
and while you don't really need it, you might as well
sudo apt-get dist-upgrade
